That sort of bug can occur even with direct file links. More than likely it's an inappropriate space before a '\'. (Though making sure the directory call is absolute as and one directory would've prevented this as well. This really is a fairly common type of horrific mistake.)

so it does that for every file
still I don't see how that can kill your OS
could it possibly mess up the file table and thus make the disk useless without a chkdsk or a format
btw chkdsk on Windows never works, usually causes more problems, ignoring chkdsk actually works better

By the looks of it, the installer runs in the application directory, and they meant to put ".\boot.ini" so it copied to the install directory, but instead they forgot the . and it installed to the root of the drive.

I would never ever rely upon . or .. to choose a directory, because it leaves far too much room for error.
